Here's what I'm doing to line them up:

I highlight over the vertices in vertex mode to select them. This will give me a square selection marquee around the vertices. On the edge of the marquee is a grab-handle. I click and drag the grab-handle upward, which scales the selection. However, since I'm in vertex mode, the effect of scaling the selection to zero height results in the vertices being aligned.

You can do the same thing with the scale buttons by setting the axis value to 0%. I use this trick a lot for getting things lined up, especially midlines if I plan to mirror something.
